The 2005 Single Table Supporters Shield winner.
In my eyes the 2005 Supporters Shield winner is not the San Jose Earthquakes. A true Supporters Shield winner only needs to count 2 games against every team. Therfore I have figured out the standings by only counting the first home and first away game against Conference opponents and ofcourse all the games against the other Conference.
PL TEAM ___________ W D L PTS GF-GA _GD MLS
_1 New England ___ 13 6 3 _45 40-22 +18 59(-14)
_2 San Jose ______ 11 7 4 _40 34-23 +11 64(-24)
_3 Chicago _______ 12 3 7 _39 34-32 +02 49(-10)
_4 DC United _____ 11 4 7 _37 39-23 +16 54(-17)
_5 Kansas City ____ 8 9 5 _33 41-31 +10 45(-12)
_6 FC Dallas ______ 9 6 7 _33 34-29 +05 48(-15)
_7 MetroStars _____ 7 9 6 _30 36-32 +04 47(-17)
_8 Colorado _______ 9 3 10 30 27-24 +03 45(-15)
_9 Los Angeles ____ 8 5 9 _29 30-32 -02 45(-16)
10 Columbus _______ 7 3 12 24 22-33 -11 38(-14)
11 CD Chivas USA __ 3 4 15 13 18-45 -27 18(-05)
12 Real Salt Lake _ 3 3 16 12 19-49 -30 20(-08)
So, according to this, New England is the Supporters Shield.
The team that was hurt the most by my format was San Jose because they got hot at the end of the season an in the 10 games not counted they got 7 Wins and 3 Draws for 24 points.
This is all in fun ofcourse because almost all of the excluded games happened in the last part of the season and for some teams there were as many as 6 games in a row excluded. Also, someone else could take the 2nd home and 2nd away game or even the 1st home and 2nd away :) All of these could yield different results but I did not do all the permeations, just this one for fun.

Nice post! This topic was also covered on BigSoccer at: http://www.bigsoccer.com/forum/showthread.php?t=316977.
However, despite all the active discussions, I haven't seen anyone working out the list of historical winners/tables yet, beside what you had for 2005.
In this case, I'll write-up something on this shortly then...
